Will the FX35 or 45 have Manual Transimission or will they all be Automatics?

5 speed auto on the FX45, who knows on the 35.

Sure, but only in the X5 3.0i, not in the 4.4i or even in the 4.6is which is supposed to be the unofficial "M" version. So that point is moot.

i thought it was the other way around... where only the highest engine sized X5 have the manual transmissions. Am i wrong?

Yes. Go to www.bmwusa.com (http://www.bmwusa.com) and you can see that only the 3.0i comes with the 5-speed manual. Automatic is a $1275 option. The 4.4i and 4.6is come with the 5-speed Steptronic automatic standard with no other transmission available.
